If both Rangers are 4.0l engines and both 4x4s then yes the transmissions can be swapped
But you will need to swap the instrument cluster and PCM as they are a matched pair on 2004-2011 Rangers, prevents odometer tampering
2006 also has PATS, 2005 didn't, but 2005 should still have the transceiver around the ignition key slot, if not you will need to swap that over as well, AND either way you need to swap ignition cylinders to use the 2006 PATS key with the 2006 PCM/Cluster
Since the Automatic harness will still be there you will need to jump 2 wires for START and splice 2 wires for reverse lights, on the DTR sensor connector

You can use the 2005 PCM as is with manual trans, the CEL(check engine light) will come on and stay on but that's about it until its reflashed with manual software
Prior to 2001/2 all Rangers were wired as Manuals and the Auto harness was added to that
After 2001/2 Ford had 2 different full harnesses, Manual and Auto, and this includes some in cab wiring
Way easier to just jump the 2 wires than to swap harnesses, diagram below
At the DTR cut the pink and tan/red wires and twist them together, and seal the connection, you could run these two wires to the Clutch switch in the cab if you want
Also for Reverse lights, there will be a Purple/Orange wire(12v key on) and a Black/Pink wire OUT to reverse light bulbs
Need to splice those to the Reverse light switch wires on the manual trans, there is no "direction", the switch is either closed passes 12v to bulbs, or open, bulbs off
VT = violet, I prefer purple, lol

In 2001 and up all Rangers used the same OSS sensor for speed, upper rear of transmission, driver's side, manual or automatic, 2WD or 4WD
2 wire sensor
OSS wires go to the computer, the computer then sends out a speed signal to speedometer/odometer and Cruise Control(if so equipped)
In a 4WD when in 4low the computer re-calibrates Speed out signal for the ratio change

OSS sensor is not a VSS sensor, both are used for vehicle speed but not in the same way
OSS sensor connects directly to the engine computer, the computer changes the OSS 30,000ppm(pulse per mile) down to 8,000ppm(Ford standard) and sends that out to the speedo/odo and cruise
VSS outputs 8,000ppm so is connected directly to speedo/odo and cruise
(1998-2000 Ranger used rear axle ABS sensor, 20,000ppm, converted by GEM module to 8,000ppm)
Reads like you are getting the 30,000ppm at speedo
Could also be computer is being "told" you are in 4low, it then adjusts the 8,000ppm to reflect the lower ratio

I am thinking there is a difference in the tone rings inside the manual trans and the automatic trans
A Tone ring/reluctor wheel has teeth, looks like a gear
A VR(variable reluctance) sensor like an OSS sensor generates an AC voltage pulse each time a tooth passes by it
IF(big if) the manual trans and automatic trans have a different number of teeth on their tone ring............well different calibration would be done in the computer
But not sure
Unplug the OSS sensor's 2 wire connector, then go for a drive, no speedo of course, that's just to make sure the OSS was connected to computer, so not getting a signal from a different sensor
Automatic had the external ISS sensor as well and its a VR sensor same as OSS
The computer does have programmable options for axle ratios and tire size to calibrate it for correct speed, so software like Forscan could be used to recalibrate speed OUT to cluster
