Can you you a lower octane program and see if it still does it?
Maybe the tuner it too aggressive. because you have some carbon build up or something.

btw I am sure you know but your 2000 isnt anything close to a 2001 or later 4.0

I have run the 93 program for a long time now but i imagine it could be carbon buildup...but how could it be too agressive? And what do you mean my 2000 is no where close to a 01 or later?
