I am having the same problem.
3rd brake like dry as a desert and my floor is still damp.
Your best bet is to check the cab corners and back of the cab on both sides for holes that water can get into and make it's way to the front.
I'd also check for any small holes near the firewall.

So I reread your original post and the rest of what you've tried to do.
I am having the EXACT same issues as you.
I tried the 3rd brake light gasket, I've had the windshield and the heater core replaced...
Like you I also notice a very small, trickle of water coming down from the kick panel on the passenger side up past the fuse box. When I pulled the carpet back, I found what appeared to be a leak coming in from the firewall.
Just like you, after a night of rain, I'd wake up and my truck would be all damp on the passenger side.
I attempted to "seal" it as a quick fix with some rubberized coating, but it only seems to slow the leak, not stop it. I have the day off tomorrow and it is on my to do list to try to check the front side of the firewall.
Keep us posted on where you find the origin of you leak.

2nd leak location found.
I examined the rear window molding for possible areas that could lead to water leaks. I noticed a gap at the top corner of the window molding on both sides where an indentation valley runs from the top of the cab to the corners of the molding. (see photo) I plugged this gap area with some silicon to see if this would stop any leaks that may be coming from this area. Well then yesterday we had a monsoon - it poured rain for several hours, probably about 3 of 4 inches of rain in all. This morning I checked the cab and found no evidence of any water leaks coming from the back of the cab or anywhere else! I even drove the truck around for a little while, and still no leaks.

I think it is in the door.....
If you pop the hood and look at the passenger fender connecting to the hood that little crack.....follow it down into the engine wall. You'll see that there is a metal piece that just ends and leaves your door jam exposed. Now go on the inside of the passengers side door you'll see a piece of metal that looks like a shaft where water can just run down into the sidewall and leak into the vehicle. I believe this is where the water is coming in and leaving the mysterious puddle of water on the floorboard. So I am testing this theory with duck tape.....I believe it is the culprit because of the angle of the runoff.

I just bought a 4 cyl. reg cab 2005 Ranger last week. The truck is really in excellent condition and runs great. However, after a hard rain last week I discovered about a quarter inch of water standing on the passenger side floor. Fortunately I have the vinyl floor covering, so no damage was done. After drying up the water, I had my wife spray water all around the passenger side window and door and the the left portion of the windshield but nary a sign of any water leak on the inside.
The next morning was clear and sunny and I drove the truck for about sixty miles. When I got back home I discovered a small rivulet of water running out from under the left side plastic kick panel where the fuse box is located. The water in both cases is clear and has no smell, so I'm sure it's not a coolant leak. I am really at a loss as to the origin of this leak as the water is leaking onto the passenger floor, even though it isn't raining. Also I was not running the a/c or the heater on the short trip when I again noticed the leak coming out at the kick pane. Does anyone have any idea where this leak could be originating. Thanks.

I finally found my passenger side leak!!!
i don't the truck regularly. it had about 4" of snow from a storm that took about 3 weeks to melt slowly and then lots of rain. (wet winter finally)
When i did drive it, I found my passenger side floor had about 2 gal of water that soaked from front to back from a leak.
i checked the rear window, 3rd brake light, door seal, top and bottom of the window with the hose.i couldn't find where it was getting in.
I put the hose on the roof with the water cascading over the top right edge of the door seal and window. The water was also flooding down to bottom corner of the windshield, the fender, antenna mount and over and into the cowl vent.
I found the leak. The water was dripping down under the dash on the far right from the bottom of duct work. Water was running down the electrical components that are attached to the right kick panel. If look right above the vac can that moves the outward & up to close air intake from the cowl. Water was getting in there from two problems.
The fresh air intake goes up through the bottom of the cowl where all the water runs either to the left or right side of the cab to drain out the bottom. The air intake has a dam on it that projects about 1"" above the bottom of the cowl. They use a foam gasket to seal it. I can't feel any screws or bolts, so it must be a snap together design with the foam gasket between the pieces.
You will need to remove the blower motor from the housing under the hood. Then you can stick your hand through the housing and into the duct that goes up through the bottom of the cowl. About 1” below the top edge of the dam you can feel the seam and the gasket projecting inside the housing. It was soaked and dripping water inside and then leaking out the seam in the ducting on the far right down the kick panel.
The antenna wire also runs right over the top of hole in the air intake before it goes through dash. So if any water gets under the base, which mine was it, drips water down inside the same place the foam gasket was leaking.
You can't see in the damn thing, it's by feel. So i used my fingers and scratched all the foam out of the seam and then cleaned it well. I let it dry for a few days between rain storms.
I used a small 6" squeeze tube of silicone and could the tip in the back side (cab side) of groove and could run that only part way around. Then it's squeeze silicone on two or one finger and start pushing it into the groove and then tooling it all the way around the inside of the groove to seal out the water.
It dried for a day before the next rain. I checked it yesterday after work and it feels dry inside.

Here's my experience so far...
I have the same exact problem.. Mine is a 2004 single cab that had like 1/4 inch water... after I dried it out, I went after this panel cover... it was a pain in the **** to remove the fuse box (I have no idea how the cover goes in and out) anyway, I disconnected the wire that goes to the battery and removed the bracket and fuse box all together.
With that out of way, I went looking inside that compartment and it seemed more or less clean, but I cleaned some stuff and pushed a wire down there... the wire can be seen between the fender and body when looking thru the door. Great, I said, it looks unobstructed.. at least the driver side.
Next I went to the passenger side... there is nothing close the fender that can be removed... there is the access to the wiper arm connection but that is too far (almost 2 ft) from the side.. Then I removed the fuse box cover on passenger side, looked behind the vinyl cover and padding, on the firewall, all dry. It was wet under the fuse box and the floor... I sucked all the water out with a shop vaccuum and that was it for the day: it was dark and could not work in there.
I didn't have enough time to remove the fender - I was really going for it :D ...
I also took out that small plastic pan under the fender and that was nasty, loaded with moisty mud, so I cleaned that up...
With all that done, I threw the towel for the day (evening) and grabbed a pitcher that holds a gallon the water and dumped over the cowl grille, towards the passenger side... Funny thing is that no water came on the outside, under the fender through that plastic cup on the passenger side, however, there was a lot of water that came on the driver side through the cup.
So my initial conclusion is that there is no exit on the passenger side and all water will run through the driver side... which it's been cleared and hopefully will solve the problem .... (
Really, I shall know tomorrow after the rain that is supposed to happen during the night. Will update here then...

Ok (not so ok...) ... after today's rain (the entire day) I was finally able to locate the issue: water is coming through the back, either the rear window or the brake light (no I dont have a sliding window). I couldn't see in the dark but I could see the roof lining on the back of the passenger side is damp... it also dripped on the back of the passenger seat cuz it was far back.
I think I'll duck tape it until the next rain is over... will be here in two days and I have no time to mess with this now.

Thanks for the input. The rear window looks original so it could probably use a new "re-glueing". I found that the water comes from either there or the brake light... Like I said below, I think I'll duck tape it until the next rain is over... I'm short on time now that the weekend is over. I'll consider the re-glue thing. There are some stains so I think it leaked in the past (yup, not a first owner )..
