Yes
You will want to do a few things before before installing the 1999 engine, this is maintenance
Replace rear main seal, always
new oil pan gasket and front engine cover gasket(this gasket leaked coolant)
New valve cover gaskets
2004 will have a 2 wire Cam sensor
1999 can have 2 wire OR 3 wire Cam sensor
If 3 wire you will need to swap the 2004 Cam sensor/synchro over to the 1999 engine, this sensor needs to be "timed"

Thanks for replying, I will have to check out the cam sensors, I was worried that the wiring harness wouldnt work so that's why I was asking, I was driving my 2004 home from school last year and it quit while I was on my way home then when I went to start it made only one tick then that's its, it had oil but i was told it seized up so that's why i bought the 99 but then i was worried that it wouldnt work at all😂 thank you

Worse case is you would have to swap upper and lower intakes with wiring harness to match wire connectors, but I don't think you will need to
Even if you swapped in another 2004 3.0l you could run into that.
When a shop swaps in a replacement engine all they use, buy, is the block with heads installed, its called a Long Block
They then pull off the intakes, oil pan, pulleys and accessories from the old engine and bolt them to the new one, and use the original wiring harness
You can do the same to start with, or swap over things as they come up
